More than just pinouts
Don't know if this will add anything to the pot........a synopsis sketch of the PCM pinouts compiled from a 2004 dvd showing which pins are used on which models.
Also a compiled schematic of the '04 4.6L 2V, which would be missing wiring/pin #s for things like dual knocks sensors, BAP, etc. Some pin #s per function are likely different for models and years.
Clearly marked as use at your own risk.......do some verification.
Both docs are single .pdf format. If you can selectively "cut and paste" from the large .pdf, there are tick marks along the top and bottom of the drawing where 8.5 x 11 sheets can be printed, folded at the ticks and taped together.

Does anyone have a pinout for the actual engine harness? I see it is numbered where the harness bolts in, and I wanted to trace a few wires out. Thanks

Have you started by using the .pdf files up-page ^^ by ynot and by eschaider? There is a little variance year-to-year and maybe model-to-model.
Some of the differences noted by numbers below from the 2COLOR.pdf 2004GT wiring schematic above and the ynot list, in part due to DOHC and in part due to non-inclusion of every system to the PCM on 2COLOR:
23 24 32 33 57 76 77 102, all not on 2COLOR.
58VSS is 68 on 2COLOR, 48 Tach is E-Fan High, 52 is COP3---COP2 is @ 104, 78 is COP7, 90 is Fuel Press Sensor return to PCM.
